I’d like to have some buttons within a pop-over section set variables so I dynamically change the text of the pop-over button. However despite setting “Self” variables for the pop-over section if I add a “Set Section Variable” action to a button inside the pop-over, the drop down menu is not populated with the variables that have been defined. Am I missing something?

You are completly right and the same is the issue for the folder and shift sections as well
I have raised the issue in our tracker
If this is something you still ned to do you could use a workflow variable as a workaround, i have tested it and it works.
